在蛋白質的合成反應中,轉錄因子、TATA盒與核小體和啟動區域之間的交互作用決定了基因的轉錄調控,進而影響蛋白質的生成,因此,了解這些調控元素之間的關係對於研究轉錄調控機制是一個很重要的課題。目前已有許多酵母菌啟動區域資料庫,然而,現有的資料庫著重於單一調控元素(例如轉錄因子結合位置)的收集,而缺乏了多種調控資訊的整合。有鑒於此,本論文整合了9種與轉錄調控相關的啟動區域特徵,包含啟動區域序列、轉錄起始點、5端非轉譯區和3端非轉譯區、TATA盒、轉錄因子結合位置、DNA彎曲度、核小體占有率、轉錄因子結合證據、轉錄因子調控證據、轉錄因子與轉錄因子的交互作用,並將9種啟動區域特徵整合在單一頁面呈現。
整合多種啟動區域特徵可以幫助我們進一步理解基因的轉錄調控,舉例來說,核小體傾向結合在DNA容易彎曲的區段,使得轉錄因子無法接獨該區段進行RNA轉錄,進而影響蛋白質形成。本研究提供使用者一個可以查詢多種啟動區域特徵的平台,幫助使用者研究他們有興趣的酵母菌啟動區域,希望藉由高度整合的介面,使得生物學家可以從更全面的角度來研究基因的轉錄調控。興趣的酵母菌啟動區域。與現存的酵母菌啟動區域資料庫相比較,我們不只收集轉錄因子結合位置,還有更豐富的酵母菌啟動區域特徵,我們希望能藉由這樣整合的資料庫能夠幫助生物學家來研究酵母菌的啟動區域。
The interactions of promoters with transcription factors, TATA boxes and nucleosomes play critical roles in transcriptional regulation and thus in protein synthesis. Thus, to elucidate the interactions among these regulatory elements is important in studying gene regulation. Many promoter features in yeast have been deposited into databases. However, most of these databases focused on individual regulatory elements but lacked integrating various promoter features. In this study, we integrated nine kinds of promoter features including promoter sequences, genes’ transcription boundaries—transcription start sites (TSSs), five prime untranslated regions (5'UTRs) and three prime untranslated regions (3'UTRs), TATA boxes, transcription factor binding sites (TFBSs), nucleosome occupancy, DNA bendability, transcription factor (TF) binding, TF knockout expression and TF–TF physical interaction. Furthermore, these features were present in an integrated interface.
Integrating multiple promoter features helps users analyze gene regulation. For example, nucleosomes favor bendable DNA regions, thereby making TFBSs in the bendable DNA regions less accessible to TFs and affecting the protein synthesis. This study provides an integrated platform to query many kinds of promoter features, which helps users study yeast promoters of interest. We hope that the highly integrated interface can help biologists study gene regulation from a more comprehensive view.
